The KEGG PATHWAY database is a collection of graphical diagrams (KEGG pathway maps) and associated text information (KEGG pathway entries) for metabolism, various other cellular processes, and human diseases.
Each reference pathway map is manually drawn and updated with the notation shown below.
Organism-specific pathways (green-colored pathways) are computationally generated based on the K number (KEGG Orthology identifier) assignment in individual genomes.

Color coding

Genomic content in the KEGG Orthology (KO) database, KEGG GENES database, and outside gene databases can be mapped onto the KEGG reference pathways.
The result of this KEGG pathway mapping is shown by color coding, where colored boxes are hyperlinked to an appropriate database.
- In organism-specific pathways green boxes are hyperlinked to the corresponding GENES entry, indicating the presence of genes in the genome and also the completeness of the pathway.
- In "Reference pathway (KO)" purple boxes are hyperlinked to the corresponding KO entry. White boxes are proteins or genes without KO entries.
- For a historical reason, white boxes with EC numbers inside have hyperlinks in a metabolic pathway. In "Reference pathway (EC)" white boxes are hyperlinked to the corresponding ENZYME entry. In "Reference pathway (Reaction)", white boxes are hyperlinked to the corresponding REACTION entry.
- When KEGG pathways are linked to outside databases, organism-specific pathways contain brown boxes, which are hyperlinked to outside database entry.
